Blowing up the base is the best choice not only did a lot of people die in it Cerberus would not use it to protect everyone they'd only save themselves and earth you save potentially more in the long run if you blow it up I think finding whatever device turned Hastrom's sun Nova would be a great weapon to add to my ship that would defeat a reaper.
If you save the base you're poetically damning all who go to study it ( considering they can also get the IFF and go to the Omega 4 relay) They'll get brainwashed and can give potential military grade secrets to the enemy and then what?
Cerberus track record for screwing themselves over is legendary at this point if I was TIM I'd say kill all my squads and start a new the only thing they got right was bringing you and the Normandy back but they've install you'd with reaper tech so lets see how much that hurts you in the end.
