No glowing eyes. That would just be silly. Biologically, it wouldn't work. Especially if our theories are right and quarians are evolved predators. Reflective properties similar to a cat's would make sense though.
Besides, geth have heavily backlit eyes too, these might've been based on the way their creators eyes work.
Better idea.
It's GAME DESIGN.
The eyes are lit up so you can see them better. They weren't really lit up in the first game, for example.
Same for the geth. It's a design choice. I just go with the visors being completely opaque in-universe. Makes more sense.
