Hey guys should I destroy the Geth base or reprogramme then? I mean if I destroy them they will be a lesser threat to the Quarian people, but if I reprogramme them they might have more of an advantage against the Migrant Fleet.

What should I do?

I destroy them. Less resources to be used against me later.

They will never fight the quarians, so that's not really the issue at hand.  (If they do end up fighting the quarians, you have the entire galaxy being reaperfied to worry about.) 

I destroyed them since rewriting them does not guarantee that they won't come to the same conclusion again.  The risk of them deciding again to follow the reapers isn't worth the gain of a few numbers to the geth population.

And for the record, yes, I did completely replace the moral question involved with a pragmatic "What's more helpful against the reapers," question.  That's a hell of a moral quandry

Although it is worth noting, that since Bioware has no creativity when it comes to paragon/renegade, and since the decision is doubtful to affect ME3, rewriting them is surely the better move when you factor in the metagaming stuff.

If you have enough Paragon/Renegade points you can choose an option where you keep both of their loyalty up.

RIght. I destroyed 'em but still gained Legion's Loyalty.
Privileges of a Righ Paragon/Renegade.

Pretty much this. Unless Bioware decides to change things up for once and actually have paragon choices bite you in the ass.
