Xen is a little loony, there's something technically wrong in her way of thinking. Her last mail about restarting what Rael's research has produced is disturbing, but did give some insight.
I'm guessing an anti-synthetic weapon in development by the Quarians. Not for the reapers, but for the Geth. The Quarians will be packing a powerful arsenal against the reapers without them knowing it.

I have a completely different view of TIM than most people. He isn't Darth Vader or Xen or some kind of evil genius bent on destroying the galaxy. Cerberus doesn't have the strength to withstand any kind of concerted effort to destroy them, and he knows it. The only thing he is going to ever do is hide in the background and work on stuff like better weapons and biotics for humanity. If he gets that weapon working, he'll sell it to someone else and use the profits to try and develop something new, like a vita chamber for humanity or something else. That could give them the upper hand.
He is never going to attack/threaten the galaxy, or antagonize Shep in any way because he has nothing to gain from it.

TIM acquired reaper-tech in Retribution--somehow. The Collectors are capable of detecting a stealthed Normandy SR-1 and rip its hull to shreds, spacing the Commander.
With TIM acquiring a reaper-tech, a stealthed Normandy SR-2 is not that much of an improvement. I have a feeling Cerberus will be going up against Shepard's crew to get something.

First of all, I highly doubt that weapon is capable of wiping out all non human life in the galaxy. It killed one reaper, and that's it. The weaponry available in the ME universe is scary, like M.A.D. all over again. It would take a pretty big ace in the hole to take everyone out before they could retaliate.
