I see this as the only possible direction for ME3 personally.  Good guy or bad guy, working for anyone is pointless.

And considering that Sovereign could land on planets with his core, I think we can assume that the Reapers are way faster than the average ship.

But by the looks of the end of ME2, the Reapers were maybe 10000 light years away. At a rate of 12ly/d (they porbably can travel faster) that means it would take them over 800 days to reach the edge of the galaxy. That's over two years.

my story does start with Shepard being betrayed by the council and he did blow the base so he is more or less on his own for now even though he hasn't gone through his trail yet.

The way I see it, Bioware could realistically make them show up at pretty much any time depending on how they fill in the blank space.

We've already discussed how power corrupts.  Is there any reason to suppose Shep wouldn't be corrupted?  Is there any basis to think anyone wouldn't be affected?

The reapers have ridiculous tech capabilities.  I wouldn't call anything Bioware came up with for them outlandish personally, basis in fact or not

I don't think they're using the same kind of fuel we do. They have been doing this for millions of years. I'm sure they've come up with something more efficient.

Would look pretty ridiculous if a two kilometer long Reaper docked with a fuel station and asked for full tank, a hot dog and a Coke.
