Actually, Shepard will find the Reapers' home planet, but he will die there, and will be brought back to life by the First One, who will convince the Reapers to leave the galaxy to the younger races, and then leave beyond the rim, taking the Reapers with him...

Imagine the reapers finally plodding to the milky way galaxy using their regular mass effect drives, using up most of their fuel and leaving them significantly weakened (do we know whether eezo is naturally occuring? Is it possible that the reapers synthesize it, possibly from organic life?). Arriving on the edge of the terminus systems, the first race they encounter is one that has a major bone to pick with the council and humans in particular. From the council's perspective, the Batarians who were once no more than slavers and raiders have now become a major military force. This also sets up the familiar "council just thinks it's pirates" scenario that allows you to be pissed off at them for ignoring the reapers.
Anyway, the council deploys its fleets to counter the threat, but the Batarians seem to have leapt forward in technology, and the council races have a larger fight on their hands than anticipated. Shepard isn't fooled and assumes that the Batarians have been indoctrinated and are being used to soften up the rest of the galaxy and buy the reapers some time to consolidate their strength. Shep heroically battles his way to the capitol of the Hegemony, intending to release the Batarians from indoctrination, but finds out they are NOT indoctrinated. They are working with the reapers willingly for revenge against the council and feed the hated humans to their new masters (and to save their own asses, of course). At this point you have the option of massacring the lot of them or forgiving them, but their empire is shattered either way from the costly war.
Then you find out how to kill all the reapers, but they are weaker than usual because of their energy expenditures, and a decent sized council fleet can actually stand up to them.

Or maybe this:
You get the choice to either save a spacestation with a couple of hundred of Asari, or the homeworld of the Vorcha. Which do you chose? Possibly hundreds of thousands of Vorcha, or the couple hundred of Asari?

I agree. The Reapers would probably want to eliminate the largest threat first. Aside from Shepard, that would be the Turian military. It's a shame, but at least Councillor Velarn would get his comeuppance.

Anyway, I don't think the batarian plot line will be the overarching struggle of the game, probably just about as long as it takes to get through Horizon on ME2. I think a good amount of the game will be with the rest of the galaxy squarely behind you as you lead the fight against the reapers.

I agree, in the up coming war there has to be a sense of being powerless to the onslaught of the Reapers, a fight of desperation and the constant looming threat that the Reapers are oh so close behind you.
