I feel confident from the comments seen below that our decisions will matter in ME3.

The fact that Shepard’s interaction with Kelly can build into a romance, and the fact that you need to consciously act to save Kelly from the Collectors lead me to believe that a continuing romance with Kelly will be one of the possible rewards awaiting players in Mass Effect 3.
Will Kelly count as a true romance option for Mass Effect 3?

At the end of the mission when you inviter her up to your cabin you have the opportunity to cuddle with Kelly (An option you can only have with your current love interest).
