My main harddrive crashed, so I had to re-install windows on another drive, allowing me to keep all my programs installed on the main drive. However, Mass Effect doesnt seem to see that there are already game saves. Is there a way to get these saves re-loaded, so I dont have to start over?

May be you should check the save file and path.
I had same problem as you, i installed the new windows on another hard drive, and i can still play with ME1 without problem.
The only difference i noticed is the greyed "unistall" button when i lunch the game.
Ah, and it seems that Bring Down the Sky is not is not active, i'll look into this.
