What we need is someone to create a saveedit program for the import file, so those bugs can be fixed before opening the import file with ME2. It's not an ME1 save that ME2 opens, but something that the importer in the game launcher's config app. The ME2SaveEdit program can't alter those flags after the fact, only if you play a New Game Plus.
Or if it's a problem with the importer and not ME1, Bioware patches the importer.

Probably because BW claimed that how you treated Conrad in ME1 would carry over to ME2. It didn't, and wa the tip of the iceberg of insignificant consequences of your 'choices' in ME1 to ME2.
It may be 'minor' but Conrad is a fan fave for a lot of people. He's comic relief and a quirky subplot amongest run and gun side missions.

I have yet to hear a satisfactory (facts or pausible cause and effect, not "something does something to something, or so i hear") explanation of the mechanics leading to this. I can off the top of my head conjure up two ways the savegame editing might become irrelevant (assuming the savegame editor correctly identifies flags to begin with):
- Flags might not just be checked at potential event trigger time, but an events list might be primed immediately following import, meaning a corrected ME2 savegame flag doesn't matter since the correct event is not scheduled in the first place. Correctively editing the ME1 save game prior to importing should fix this, easily.
- ME2 might not simply read its savegames, but *at event trigger time, i.e. while you, playing the game, walk into the location* peek into somesortofTM "event tag descriptors" from your ME1 installation (better not have uninstalled it, then), to help parsing them and these could be faulty. Correcting the descriptor should fix this, which /could/ be tricky if it is found using a hardwired offset into the file.
Problem with both of these scenarios is that they are rather ridicolous, especially the latter -- suspecting faulty checks in ME2 makes a lot more sense, overall.
I'm all ears, if someone has a description of a chain of events leading to the discrepencies, that can be traced to ME1 and only be fixed by patching ME1 and that actually sounds reasonable.

Pretty much this. You can alter flags in an ME2 save, but they only take effect if you then do a New Game+ import of that save. As to editing the ME1 save: maybe, maybe not. For all we know, the import utility is buggy, and could either be failing to read the ME1 save correctly or reading it correctly but screwing up when it writes the new plot table. Without knowing the structure of ME1 saves, we can't really know what variables, if any, are messed up. Well, besides the Anderson/Udina choice just not being recorded at all, hence the final "memory test" question during the opening shuttle ride.
I've taken a cursory look at them in a hex editor, but they're not exactly opaque. They're actually archives, with two separate files inside: player.sav and state.sav (that's import saves. Normal ME1 saves have a third file, WorldSavePackage.sav). 7zip or anything that can handle the decompress algorithm can open them.
Anyway, I'm pretty sure it's state.sav that has the plot flags. The good news is, it's a tiny file. The bad news is, there's basically zero readable text in it. Player.sav, on the other hand does have plenty of readable text, and is where the head morph data, the party inventory, current level and skills, the quick use slots, etc. are stored. The entire file appears to be devoted to that stuff.
