Does anyone know if helping the Baroness in the Blackmarsh have any disapproval with Justice or if he says anything about it later? Thanks in advance for any help shown.

Of course Justice disapproves of siding with the Baroness but since he's not a member of your party at that moment you won't actually have it influence your approval status once he joins the party.
When you side with the Baroness, Justice will show up with The First (the darkspawn that sends you to the Fade) lamenting your decision to fight alongside the Baroness. He will fight against you and the Baroness. Once the battle is over and the Baroness gives you a reward (which is apparently glitched) she will send you back to the real world in the same way she does in the other scenario, by using The First as a sacrifice.
Back in the real world, Justice will be furious at you since not only did you side with the Baroness but he's now trapped in someone else's body, all thanks to you. He will however offer to help since he knows that the Baroness will now attempt to kill you too. Once the Baroness is dead he will talk to you a bit, still somewhat resentful and questioning your moral behavior.
Since he doesn't know anything about the real world he'll still ask you for advice and then you have the chance to recruit him.

Zjarcal is right, the rewards that you are supposed to get from the Baroness are glitched (you don't get any increase in magic, health, or cunning) even with the latest patch. Unless you're roleplaying, not much point in siding with the Baroness.
