I agree with you both. I've never played a Warden who killed Loghain because of Alistair's rage, but they had their own reasons. And the first couple times I executed Loghain, I did so because I really didn't want him in my party at the time, I still knew little about him and just thought he was a ranting paranoid nutjob, and that was the only choice given. I would have rather imprisoned him.
But yeah, if he was just some run of the mill boring villian, then I really wouldn't care.
