You're honestly comparing him to Morrigan, who is connected to Flemeth (who is crucial), had her own DLC, possibly raising the OGB and knows about what will happen in the short future? Add to that that he can die and she doesn't.
That mage didn't have enough development time when he first showed up (Alistair had plenty), and during that game there were hints of something to come. Plus, he fits into the whole chantry vs mage conflict.
Yes, Alistair's story is practically over. There is nothing interesting to add, unless they want to extend his role just so he can show up again, making the whole thing feel cheap and unnecessary. And yes stories can and do end before people die. At least interesting ones.
