Here are a few links to some mods you should try. Some might have already been mentioned, but if I didn't see a link I'll mention it again and provide one.
I don't use improved atmosphere because I'm not wanting/needing to change the game's atmosphere on such a drastic level, but I did install
Alternative Arms and Armor Tints to make armor a little more pleasing to the eye, color-wise.
Auto-loot - I just installed this a few weeks ago and have wondered how I ever got along in the game without it. It's got a few quirks (like giving you 3 love letters every time you loot a chest with one in it) but it's worth the minor oddities just in being the awesome time saver it is. However, if you DO get this, be warned not to use the "loot everything near you" in places like Jarvia's hideout because it will often try to go loot things in the next room, that might not yet be clear of enemies.
If you want some more cosmetic choices when creating a new character, you can pick up both
More Hairstyles and
PT's Vibrant Colors. If you do decide to grab both, be sure to get the
Compatibility Patch so they play nicely together.
One of my favorite cosmetic mods is
No Helmet Hack, although it won't work with some other mods that mess with the inherent properties of items (like mods that make light armor look to dex vs str, for instance).
Qwinn's fixpack is fantastic. It addresses several of the minor bugs in the game without breaking anything else.

Skip the Fade. Here's a link to that brilliant mod!
Lockbash was also mentioned, here's a link for it. This is a great mod that will let you unlock everything that isn't quest related. It will also automatically have a rogue in your party step up and open the chest, if they have a high enough skill. The only thing it won't do is lose the annoying "I can help you with that" comments from Lei and Zev, but that's a small price to pay to be able to open locks. LOL
Here's a
storage chest for camp. I've found it much more useful than travelling to warden's peak to use the chest there.
In case you want to see your male PCs in the leather pants so popular around here (I'm sure Morrigan wouldn't complain), you can grab the
Pants mod.
And last, I'd seriously listen to tuppence and get
Ravage (she provided a link but I HAVE to plug this mod because it's my all time favorite). It just makes multiple playthroughs much more entertaining because you can add new mods to fight and find new, unique items in loot drops. And, the beauty of it is that you can configure it to do just about anything you want. Say you want the extra mobs to kill but don't want the loot, you can do that. Or vice versa, say you want the loot but don't want to kill more enemies, you can do that too. It's simply amazing.
