 Does it count as being completed if you destroyed the beacon after Fai Dan dies?

I don't think so. You can still complete it, but you won't be rewarded for it. Best to do it right after Fai Dan tells you about it.

Well I did, I thought I got the assignment complete, then I realized that the assignment wasn't in my journal so I went back to Feros to get it done. All it says is that the Colonists are safe. Also afterwards I had to deal with a squad of Geth when I was getting back to the colony, is this supposed to happen?

You can complete the assignments in the tunnels whether Fai Dan is alive or dead. The only difference is you won't gain the subsequent Paragon points if you complete them after Dan dies. Also, the geth attack is normal.
