To me, he sounded like he wasn't really all there when he was saying 'the order dictates'; maybe he was going into shock from his wound - it looked to me like it might have hit a kidney; something in the gut, anyway; no good places to get stabbed in there, so maybe he was starting to flake out a bit, saw mage, reacted on the trained instincts of a templar. Think about it; when you're ill, or tired out of your head, you tend to fall back on habits; for him, that'd be the templar doctrine and training, which, I'm guessing, mostly involves mages; why they are dangerous, and apostates: why they must die, with a side order of how best to do that.
Plus, in the sarky Hawke vid, Hawke saying something about how terrible the templars' wrath is, and he says "More so their wives'." He clearly knows who's in charge.
