I think I brought up this possibility a few weeks ago when they were discussing LI's or something, but alas the forums have no helpful way to search through old posts.
Anyway, the idea reminds me of Orson Scott Card's surprise in Advent Rising. Early in the game when escaping a space station under attack, you must choose between your fiance or brother. Who ever you choose later drowns in a crashing space ship. The one you didn't choose (and you thought was dead), returns as the end boss that has been altered by the enemy with cyborg implants.
Should also keep in mind that Orson Scott Card is working with Bioware on a few projects, including the Dragon Age comic.
Who thinks Kaiden/Ash are not dead (did you see the body?), and will be indoctrinated in ME3?

If the person you leave on Virmire is brought back in ME 3 in anything but a flashback then it will be one of the worst plot devices in any media and turn me off any future bioware games. Even if they were captured and spared the nuclear blast, where would they be kept? The heretics were pretty much getting spanked and Soverign was destroyed. If they bring back Ash/Kaiden in some way then that means the decisions you made in the first two games have no consequences. Also, if Shephard and his whole team can due un ME 2 I'm pretty sure the person you leave behind on Virmire is dead.
