When I was chatting with legion he played me recording in witch a geth asks if it has a soul and the quarian replies with something like "only quarians have souls" despite them being part of the galactic comunity at the time of the recording which may help explain why the Council didnt want to help.

Well when they said "Only Quarians have souls" They were referring to their religion, (some of the other species religions may not belive in souls) And when Said Quarian.....uh...Said it they meant that machines like the Geth do not have souls which is probably technically true.
I doubt the council would have even have heard this, the only reason the Geth have this recording is because it was shared to all Geth using the Neural network from the Geth that answered the question.

no their the quarian spescies not the religion besides if their major religion did'nt accept that non beleivers have souls then they're still kind of cruel

I think most likely it was a slip up and what the quarian was trying to say was that machines do not have souls.

i don't think the "only quarians have souls" thing was meant to imply that quarians thought themselves to be superior to other races. Quarians kept the geth to themselves as they were borderline AI at the time, the geth themselves had either very little to no contact with other species so they only knew the quarians, so when they asked about souls the quarians answered that only they had a soul because they were the only race the geth knew of

Even if it was meant in an arrogant way, rather than just implying the differences between organics and synthetics to answer 431's question, that was only one Quarian. Probably not representative of the whole race.
Their main problem with the Council was most likely the fact that they made AIs in the first place.

More cynically, likely because they were getting too powerful and prosperous, and might have broken the Council's monopoly on power (or forced their way in). The Quarians weren't just present: they had an ever-larger economy and military force supplemented by the Geth and other VI, which by the nature of things is far easier to expand in war.

that would explain why they had so many ships just waiting around at the end of the morning war to pick up so many quarians
