I'd blame confort and game mechanics than story-telling for them leaving; influence system has to have a drawback and hardly any player wants dislikable companions forced on them.
Anyhow, how do you know they're not planning to save the world still, just not with you?
Actually unlikable companions are sort of a mainstay of RPGs dating back to the PnP days. Old D&D campaigns often had one character with an abysmal charisma rating (and you were expected to play them as such).
Anyone remember Edwin from Baldur's Gate? Now that guy was an A-hole.
