It would be cool though if, rather than finding upgrades in stores or missions and then researching them, we could just pay money and upgrade them in different stats (damage, rate of fire, reload speed, recoil, ammo etc).

That is what I meant, although I don't mind that you research upgrades also. Just that you can basically mod weapons to suit your playstyle.

Sorry, but Shepard carrying a weapon called Harmonious Shock Assault Rifle of the Crescent Nebula doesn't sit well for me...

Borderlands is what you're looking for, and the loot system works in that game because the loot system IS the entire game. It has no story, no dialog, just well-designed wild-wild west treasure-hunting atmosphere to keep you glued in that world for no other reason than to loot and compare them in a cooperative-based social dynamic. ME is not multi-player, driven by story and characters, and weapons are based on technological / biological advaccement, real-world modern economic and mass-production principles, not magic stones and unique upgrades giving you random elemental effects. Who in their right mind would arm their battalion with random weapons and equipment? Let's not even get into the logistical nightmare, let alone the cost. "Gee, sarge gave me a Peasant's Rusty Sniper Rifle of the Varren but gave you the Glittering Fusion Pistol of a Thousand Exploding Black Holes, I'm soooo jealous! Oh well, I guess I'll just jump right into the suicidal firefight and try it out for the first time without any training with this weapon whatsoever. Wish me luck!"

You can have a random loot table without the silly names. Although as I've already said, I'm perfectly happy with ME 2's method. What I really hated was the way  ME 1 and DA:O handled loot. It was there for the express purpose of being sold to vendors since 99% of the junk you picked up was, in fact, junk. I mean I had already gone over why ANY loot system didn't make any sense in the ME universe before you posted. It's just that if they are going to force a loot system on me it may as well be a fun one instead of one that just clogs up my inventory with vendor trash.

I vastly prefered ME2's item handling better than ME1's inventory system. The main problem I had with ME2 was that it was so limited. That's changing with DLC, but at launch there were 2 main AR's, 2 main SG, 2 main SR, 2 HP, and 2 SMG, plus the "advanced" AR, SG, and SR on the collector ship. That's a limited number of different weapons to choose from, and aside from a very linear and limited upgrade system, there was no weapon customization at all.

Armor customization was a good thing, but even that was more about looks than anything else. I've noticed very limited effect from the various armor pieces, with the exception of the Kuwashii visor (+10% headshot damage) and DLC armors (which didn't let you customize them, until the Kestrel set).

I want to keep ME2's system as a basis, and expand around it. Give us like 4 basic versions of each weapon type, and let us customise each weapon to a certain degree. Let us buy or research mods to improve accuracy, rate of fire, damage, stability at full-auto, etc. Change ammo back from powers (which frankly makes no sense), and let them be mods like in ME1. This way you can take, say the ultra high damage, ultra low accuracy assault rifle, and mod it to be the most damaging thing in the known universe, but with horrible accuracy...or you can mod it to be more accurate, but keep the damage the same (or even reduced), etc. That provides a level of customization that players want, without an unnecessary and unwanted "loot" system like ME1 had.

Also, let us mod armors the same way. Certain armors have base stats, like one is set for added shields, one for added health, one for added power damage, but can be modded to go totally specialist in that one area, or modded for a more "generalist" approach. This way people can pick the armor that they like the best, appearance wise, but still get the performance they want from different armor pieces.

This is my wish list for ME3. Hopefully Bioware does at least some of the above.

Like Termokanden said, make it like Call of Pripyat. Upgrade trees for weapon and armor and multiple ammo types. CoP did itemization so well (and it's a great game to boot), Bioware should take a page from their book.

Are you guys talking about S.T.A.L.K.E.R? I have the original, I don't remember upgrades nearly that in depth. I guess they made some pretty big changes?

Yeah there are three games in the series. Shadow of Chernobyl was the first (also fantastic), Clear Sky was the second and apparently ass (didn't play, so can't say for sure), and Call of Pripyat is like a more polished version of SoC (albeit with less content). They added the upgrade trees in Clear Sky.
