Honestly, considering that the Reapers have been around for millions of years and are seemingly immortal, I wouldn't be surprised if they just stayed hidden for a few thousand years until the entire galaxy had forgotten about their existence. They take the scenic route to the Citadel from dark space, then surprise - organics get reaped.
If the galaxy were afforded that kind of time though, I'd probably move the Council off the Citadel, build a network of mass relays independent of the ones the Reapers constructed, then destroy any relics of the Reapers including the Citadel and the mass relays.
While developing technology to actually combat the Reapers, it would probably be smart to colonize several hidden worlds off the grid like Ilos. These could function as research bases or organic species "seed banks" which could be used to start over in case the Reapers successfully complete another "extinction" cycle. Once the Reapers retreat again, maybe organics will have a better shot if they can stay focused and spend 50,000 years planning.
