muhahahaha, as to how it works it will transfer the terribleness of the Reapers destroying all life to the Mass Effect movie. The ending conversation will go something like thislovgreno wrote...
1. If the collector base was blown up: All fleets of all spiecies upgraded with thanix cannons makes a trap for the reaper fleet.
2. If the base was given to Cerberus: A Deus Ex Machina found in the base makes all reapers self destruct in a classical Hollywood Science Fiction style. Exactly how it works will be a plot hole.
Edit: Darn it Sajuro! You were faster than me with the Deus Ex Machina sollution.
TIM: We successfully defeated the reapers because of the technology found in the base.
Shepard: I'm glad we kept it, a lot of lifes would have been wasted if we hadn't.

They will grant it, because Shepard was so awesome as to kill some of them, they respect the perfection is organic system has reached.
Shepard smiles and says:
"Compute Pi, then continue with the squareroot of 2. Don't round them."
The Reapers will start and though they are not destroyed, they are trapped forever.
Second option could be a virus, turning them arround like the geth.

Everyone dies, the Reapers win, but a small human ship carrying cryogenically preserved embryos traveling sublight (relativistic ships would have unlimited range), intended as a contingency if the worst were to come to pass, escapes. The ship's AI navigates well beyond known space, and eventually happens upon a garden world, far beyond the Reaper's genocide. The AI thaws the embryos and grows them to maturity, and humanity is preserved, at least for the time being...
