I'm thinking we still have more to find out about the origin of the Reapers. The mysterious "angels of light" might play into this. Maybe "defeating" the Reapers will involve discovering why they instigated the cycle to begin with. If the reason for destroying civilization is removed, the Reapers might simply shut down. Of course, that lacks a certain drama.

muhahahaha, as to how it works it will transfer the terribleness of the Reapers destroying all life to the Mass Effect movie. The ending conversation will go something like this
TIM: We successfully defeated the reapers because of the technology found in the base.
Shepard: I'm glad we kept it, a lot of lifes would have been wasted if we hadn't.
TIM: But I do have bad news, because of that device I just got word the Uwe Boll will direct the Mass Effect movie.
Shepard: -goes to room to enjoy the rest of the franchise before the movie comes out-
Samara: I told you to blow the base up

Here's one that includes a sequel hook for a spiritual successor.



Everyone dies, the Reapers win, but a small human ship carrying cryogenically preserved embryos traveling sublight (relativistic ships would have unlimited range), intended as a contingency if the worst were to come to pass, escapes. The ship's AI navigates well beyond known space, and eventually happens upon a garden world, far beyond the Reaper's genocide. The AI thaws the embryos and grows them to maturity, and humanity is preserved, at least for the time being...

Shepard discovering massive ship bulit by the Reapers creators in case for whatever reason the Reapers were created for if they become corrupted could weaken the Reapers disabling their shields. A ship as huge as the Reapers possible the first prototype Reaper that was not drove by shere cold emotionaless logic like the other Reapers are. It refused to go into dark space with the other Reaper(s), and used it energy to preserve its body so when it dies someone could use its body as ship to defeat the others. Shepard realizes by making dark energy it can reactivate it systems; this dead Reaper name in human lanauge was called "Mass Effect".

maybe their reason for the cycle is they are battling some super reaper and if we kill that with a shep-legion-garrus infiltration team we will be friends with those fun loving reapers...
