ouch, you're pitting something that manages to survive in the 40k universe against the ME verse...that's just mean.
On topic:
I made a post in another thread about how it would be possible to exploit the fact that ships have FTL coms but only light speed sensors in order to engage the Reapers with relative safety so long as you're willing to break engagement if they close the distance to to great an extent.
Use stealth frigates/fighters as forward observers sending real time targeting data back to the big guns while the one size fits all reapers are stuck dealing with light lag that makes engaging the distant cap ships mind numbingly difficult.

If you want to engage them, do it where it is possible, in Dark Space where they are volnerable. Engaging them in our own Galaxy is plain suicide.

We built them when we were the original species because we took over the entire galaxy and used up all the resources. The original humans decided the only way to save what little resources we had left in the galaxy we had to destroy ourselves. We built the reapers as a system to keep everything we learned from going to waste while we waited for the universes resources to regenerate. At this time the machines we built were supposed to re instate us (dunno how, maybe the reapers have stores of our DNA saved somewhere). Somehow a program error turned the reapers into a what they are now or possibly the Reapers "learned" that organic life itself is destined to burn itself and the universe out if left unchecked. They think they are saving life by destroying it before organic life can destroy and consume everything. In this sense they are doing exactly what the were created for, to conserve life.
Endings
Shep destroys all the reapers. Life continues. Humans keep expanding eventually taking everything over. The rest of the races eventually become extinct due to the over population of humans reducing the galaxy to 1 species. TIM has a massive orgasm, smokes an entire pack of NewMassEffectPorts and buys himself a pony.
Shep decided the reapers and the original humans were correct in their assessment of organic life. We are destined to consume and destroy everything and its better to have a check and balance then to have nothing at all. Turns his back on the war, lets the Reapers win and signs on with them as a consultant.
Shep brings all the races together to fight the Reapers. This would be the first time an entire universe with multiple species, organic and non organic, once extinct and almost extinct, came together to fight the Reapers. The Reapers see this and conclude organic life has stepped beyond their limitations and no longer need to be destroyed.
Oh and how do they kill all the reapers? That's simple. Shep takes control of the lead Reaper ship via Windows Remote Desktop Connection using his Ipod 217th generation 157 Terabyte Mass Effect Micro Mini Nano(with remote) and uploads a virus of that Turian dancing I saw on these boards the other day. Who can wipe a species that has dance moves like that?

Conrad will begin to spew his logic leaving Harbinger and the Reaper fleet going into terminal face palms rather than trying to continue with the ascention of the humans. Renagade Shep will leave the Reapers trapped with Conrad forever. Paragon Shep will offer the Reapers a chance to leave and never return.

Hmm, maybe get every biotic in the galaxy to team up. Or if we kept the tech, make an Asari Reaper to pwn all the others. Or clone Velarn (turian councilor) and use the clones to make a Velarn reaper to dismiss the other reapers. Or Cerberus makes a whole load of rogue projects for Shepard to destroy, so he can continue level grinding until he's over nine thousand.

2) Build a really,really,really big mass accelerator and fire it at the Reapers(This fits into the idea of converting the mass relays into weapon).
3) Create a giant shepard(dog) mech and sick it on the Reapers.
4) Infiltrate the Reapers on foot and destroy there mass effect core.
5) Shepard gains godlike powers and oblitorates them all.

Other than that I always thought that the one weakness the reapers have shown so far are their ego's and perhaps Shepard can use that to convince them to open fire on each other or something. Or have EDI use one of her reaper virus' to mess with the reaper's IFF signals kinda like what Shepard does to the heavy mech on Garrus' mission.

Ok, to be serious, an anciant race made a mass accelerator weapon that took out a reaper(legion's recruitment) TIM said the weapon is innopperable, but I'm sure if the galaxy's top scientists examined it, they could make a copy, or thousands of copies. Now place these mass accelorator weapons on starships and set them up in a fleet. There you have Reaper death all in one spot.
