I'm planning on siding with the templars this time, and also the werewolves instead of the elves. I know that you miss a backpack and an attribute point from varathorn, and because i'm the mage idc about Wynne. What else is there that would be really helpful, like quests? Also does Shale leave if you choose to kill caridin and go with the golems?

If Shale is with you she'll go hostile and you'll have to kill her. If you leave her at camp, she'll ask you about it later. There's a persuade check where you can lie about what happened. You'll lose approval with her if you fail the check but I don't believe she will leave.
Regarding Wynne, if you tell her you intend to help annul the tower she'll attack you. This can be in the hall where you first meet her, or after the Fade section when you speak to Cullen.
If you want Wynne with you, then just tell Cullen that you will decide when you see what's going on. Then just don't use the Litany and all the mages should be turned into abominations (which you have to kill). Once you get downstairs to Greagoir, agree with Cullen that you shouldn't risk any abominations/blood mages being left. Wynne won't do anything.
As far as Varathorn goes, you lose the supply of elfroots, a Tome of the Mortal Vessel, a Tome of Skill and a backpack.
If you accept Caladrius' offer in the Alienage then you won't be able to trade at that shop either which will cost you another skill tome, and a map gift (if you intend to pick up Loghain this time around. He doesn't have many gifts, although if you have Feastday Gifts it's not much of a problem).
