I think the Alliance is just doing what they're supposed to. You can't blame them for wanting to detain and question Shepard, really.
But your boy Hackett was watching out. Possibly because he'd already launched his own sneaky little investigation involving Anderson and Williams/Alenko. Also, months? I'm sure Hackett understands the real threat and knows that the red tape and paperwork involved in detaining Shepard would take months, and by that time more colonies would be lost. So basically without giving it away to the people requesting this he was like "I'm handling this quietly, b*tch."
We cant blame them? Sure we can. They've pretty much betrayed Shepard. After he was dead, they used his face for their recruitment ads without his permission, then after they got all the use they could out of it they swept his accomplishments under the rug and publicly denied his warnings of the Reapers.
All throughout Mass Effect 2 it's shown that the Alliance for the most part is just as incompetant, or quite possibly as corrupt, as the Council. Them wanting to silence Shepard once he came back was no surprise. I'm thinking in ME3 Shepard will probably be a fugative or at the very least on his own, which is something i'm fine with.
Gotta love Hackett though. If they do bring Shep to trial or something atleast we know Anderson and Hackett will have his back.

In the playthrough where I didn't romance her, she told me she got them through Hackett. I guess if she's in a relationship with Shepard, she puts in extra effort to get them herself.
