There is no 'best' weapon type in NWN2. Even the differences in damage dice of types are fairly meaningless compared to the damage enhancing enchantments on weapons. And while there are more for instance - I believe - more long swords then any other weapon type in the game, there are enough of all different types in the game (and that's not even considering crafting).
Thus, the only thing you could base your choice on is cool factor I guess.

It depends. 18-20/x2 weapons like scimitars and 20/x4 weapons like scythes are not worth it without heavy investment: max str, take 7 WM levels, full spec/focus feats, imp crit, power crit.
Before the bonuses from abilities, feats and items pile up, weapon damage matters a lot. At level 1, a great sword and 18 str is awesome. Later on it's just another 1d6 but you could really use that shield now that enemies are hitting hard.
Long swords and battle axes are good and plentiful. You can take exotic weapon proficiency just in case you find a good Dwarven Waraxe, Bastard Sword, or Katana. OEI always makes a good Dwarven Waraxe available earlier than comprable items. Plus, Dwarfs gets it for free and they are one of the best fighter races.

Generally speaking, the best weapons are the ones with a 18-20 crit range: scimitar, rapier, falchion and kukri. You can wield scimitars with one or two hands, so they're better than falchions.
However, it depends on the environment. For modules, I usually go with a common weapon if I take Weapon Focus, like longsword, or maybe shortsword if dual-wielding.
It also depends on the enemies (i.e. if you're going to fight undead, you're better with a high base damage weapon than with a high crit range one).
As NTB said, you won't notice a big difference most of the time, so go with the weapon you like most or with the most common one.
Edit: Typos. Had a couple beers.
