Alliance is slow, incompetent, and concerned with political convenience.
Cerberus is amoral, ruthless, and untrustworthy.

Plus if the expected final space battle happens, I want to roll in with an entire armada of ships behind me. It'll be like the end of ME1 x10 and then cranked up to 11.

-Miranda and Liara both specialize in information and both have serious smarts
-Possibly full crew for the normandy, If he lost them Jacob has friends in the alliance
-12 of the deadliest people in the universe
-Best pilot
-most technically advanced ship in created capable of destorying giant mobile bases
-Super genius Mordin who can devolp cures and immunitys in weeks and has STG hookups
-TIMs location incase thats a problem
-Garrus has hookups with the citadel and turian government
-Tali possibly has Hookups with te Migrant fleet
-If VS rejoins more alliance hookups
-Clan Urdnot hookups
What else does shepard need

Extra points if we have the option of getting Hackett and his fleet to ditch the Alliance and join Team Shepard.

But seriously, it'd depend on which character i'd be running with. Renegade Shepard, saving the Collector base would be Cerberus...Paragade Shepard, destroying Collector base would be Alliance.

There will be only one concrete force behind Shepard, otherwise need to do few different storylines, quest givers, dialogs, cutscenes... and remember that default ME3 Shepard will have only one decision about collector's base.
Liara could play TIM role in ME3, but I dont want another powerfull friend which will command me. It's time for Shepard to go his own way with new organisation and DIRECT THIS PERSONALLY. IMHO

So you're saying that I'm screwed?
There's got to be another way to gather human and alien resources besides the Alliance or Cerberus.

it may seem logical that way, but it would be better to choose which one and then all the other Renegade and Paragon options emerge regardless of the groups reputation.
your just choosing your alligiance
for example cerberus may mean well, but the way the go about is what make them so shady/immoral/unethical- doesnt mean you cant be a paragon still

they have pretty much the same goals(cerberus just voices them louder)- they both want human dominance in the galaxy.
Cerberus just doesnt care about political ramifications

Exactly, and thats why I think they are the better choice. In war you cant worry about politics. Expecially when your about to be wiped off the galaxy.

I want to build a multi-racial army. Geth, Krogan, Rachni, Quarians. Everyone needs to fall in line.

Im guessing Liara will act as your own informant, basically the same job the council had in ME1 and TIM had in ME2.
