Alliance/Council won't do anything.
I'll take my chances on my own. Or, I'll just hide, that'd be good too.

But if I had to choose, it would be the Alliance every single time.

I'll call them something awesome like...Laser Waffles. Or since I already have a space hamster anyway maybe take a leaf out of Minsc's book and call them the Justice Fist (we will shove fistfuls of sweet sweet justice down their throats, buttkicking for goodness!).
It always seemed like Hackett was one of the only worthwhile Alliance allies still in power.
TIM...he just creeps me out, he is the only thing I find even close to as disturbing as Shep's rape face. But maybe thats just me *shrug*

And TIM is creepy, I agree. Definitely not trustworthy.

Although I'm half expecting the last scene of ME3 to be Shepard standing in front of the council saying "I bloody told you so!" followed by a big explosion.

they touch goes horribly, horribly wrong.
That because everything they do is something that is pushing the envelope so to speak. The alliance and council stick with what is working. To me, it seems like cerberus is taking the next steps forward and the only things they put in game are those projects that were doomed to fail. Yet, even in those experiments that go horribly wrong, they still learn from it.

Neither, to be honest. I'd prefer to work with Liara, my Shepard's lover and the person that she trusts most in the entire galaxy.
This.

We saw some political maneuvering in ME2 with The Illusive Man. He would use Shepard and tell him certain things, while withholding more, possibly life-threatening, information. Unfortunately, that was the extent of the politics in ME2. While I understand Cerberus has a "ends define the means" policy which allows Shepard to do whatever he wants, Shepard still answers to the Council. Terminus Space or no, you would think the Council would be a tad bit interested in the man that saved the Citadel and their lives.
I think more politics would really add a more realistic touch to the already wonderful universe of Mass Effect. After all, the Council are still only human (essentially) and are still privy to base human emotions such as greed, fear, and desperation. Hell, I'm sure every Council member has some dirty laundry they wouldn't want leaking to the public.

I'm sorry who's TIM? I've played ME & ME2 multiple times and I do not recall any character called "TIM". Who was he? Or is it an acronym for something?
The Illuisve Man
hope that sums it up

As much as im a huge Alliance fan, i think its ganna be team Shepard...he has all he needs to do things his way. Plus it makes sense, ME1: Alliance, ME2: Cerberus, and ME3: Team Shepard!
Im guessing Liara will act as your own informant, basically the same job the council had in ME1 and TIM had in ME2.
This really makes the most sense. I can't see Shepard being able to rely on anyone else for help against the reapers but the people he trusts most. We need that central character to give missions and bring us into important plot points and Liara will fit that role perfectly as the Shadow Broker so she'll be in the game but not in the squad so it'll appease her fans somewhat. That's going to be the biggest pain in the ass for ME 3 lol trying to please fans of each great character they create.
