Is there a way to 'input' my XBox gamertag?  I even changed my xbox gamertag's email to the same one I use here and it still does not show up.

Also, is there a way to link an existing Warhammer Online account?  I tried just using my login and password but it keeps telling me that the login and password is already in use.

Your gamertag is linked to your EA Account, which you can see by logging in here. Your gamertag won't be displayed, but it is connected.

As for the Warhammer Online account, I saw another post with someone having the same issue. That'll take one of the Warhammer mods to help you figure that one out, I think.
