A ship's interior is usually going to be pretty sterile. I mean, that's the environment that ruined their immune systems in the first place.
In Ascension, when asked why the quarians wore their suits inside the flotilla, two explanations were given: one by an actual quarian, and one by the narrative. The quarian replied that it was simply an extra layer of protection in case there was a hull breach, or something went wrong. The narrative said it was likely for them to have a sense of privacy in such a crowded place.
Neither one said it was out of pure necessity for survival.

I have this theory that it it was the lack of natural environment (which they were specifically adapted for) that lead to their immune system going bad.

Yeah something about the Quarian homeworld had a lack of disease which caused their immune system to be weak.

I don't know. There seems to be some conflicting data on exactly what happens if a quarian removes their masks aboard the flotilla.
Maybe somebody like Rael, who never removed his mask unless in a private clean room, was just guaranteed to experience a reaction if he took his mask off elsewhere. Whereas a quarian who removes their mask more often in the non-clean rooms, is better adapted (to other quarian's germs, anyway) and doesn't really get much of a reaction.

They didn't have as strong immune systems as other species had due to the unique ecology of Rannoch, since there were no insects on the planet.RuthlessGravity wrote...

Lack of insects. Animal life developed with a more "open" immune system so they could better transmit pollen for the plants. They adapted to the contaminants rather than fighting them. Now they can't seem to adapt much at all.RuthlessGravity wrote...

"Honey," for example, is a pretty common name of affection used for a loved one, in English.
However, I wouldn't be surprised if quarians don't even have a word for honey. No insects, no bees, no honey.
I've thought about writing something in which Shepard refers to her as such, and then she just kinda looks at him and asks what 'honey' is.

Yeah, but that doesn't mean every mammal will have a lot of fur. Humans, for example, really have nothing to do with naturally spreading pollen. Our bodies are focused on other things, which is what allow us to be so far advanced and successful over all other animals.
I wouldn't be surprised if Rannoch has more birds and squirrel-like creatures than Earth does, since they seem like they'd be good for spreading pollen.

I actually pictured Rannoch to have pollen and spores floating in the air in a very, dare i say, heavenly manner.
Probably murder on tourists though.
