I prefer the theory that most of Rannoch's bacteria is beneficial to the Quarians. It's the only plausible sernario in which an organism would allow itself to be invaded by other life forms. My above points on why their immune systems shouldn't deteriorate in space still stand, however.
Side note:The Quarian's weak immune system would've made them good candidates for synthetic augmentation, since their bodies wouldn't reject the foreign matter as strongly as other races would. I wonder how far they experimented on themselves before the Geth became their new plaything.
