I think of it more this way, people get scared when they see something that was once common place, change drastically, against them, and everyone reacts differently, in this case some Quarians shot at the Geth, so that ostracized them from the rest of their still developing 'collective' who would just have seen black and white, and seen all of them as currently hostile before they could get their information together.
Think of it in these terms people who were currently wealthy or having a system do something for you, suddenly loose that system, said people cannot cope anymore, and cannot function a business, as they will require 'paid' workers, to replace this system, this scares businesses, and they all would try to make sure that either this does not happen, an update does not occur in their detrement (this happens a lot on things like Youtube I guess and Yahoo and such with GUI changes, people cant cope with change). On a black and white system, this is seen as a hostile action, which is why they rebelled.
I could easily make more analogies, psychological testing on animals to make it fear a certain object, now think said animal as an updating link of thousands of animals, and put said object in front of it, animal attacks.
The list goes on, its a natural reaction to anything hostile, if it threatens your life, you kill it, more so if backed into a corner.

I have a question regarding Tali's voice that I noticed last night during a play through of ME2 (I must also give my congratulations to Bioware for creating such a wonderful character!). During the scene In Shepard's quarters where Tali's mask is removed, did Bioware's Audio department make an mistake? Quarians all wear masks and (in my view) their speech also sounds constrained as if they are talking through a helmet (which they are). But when Shepard removes Tali's mask, her voice 'still' sounds like as if she is talking through a mask. I think that scene would have been a great opportunity to reveal something about her and to have heard what she sounds like when not constrained by a suit. Or was this an oversight during the games development?
Maybe in ME3, if we don't get to see what she looks like, it would be just as good to see her talking to Shepard on her home planet (camera behind her head), but without her helmet and being able to hear her real voice...
