I think this could potentially work and here are my ideas.

Story:
Mass Effect Multiplayer (MEM) would basically be a prequel to the entire Mass Effect series and focuses on the war between the Protheans and the Reapers. Despite us already knowing the outcome of it, the situations would be similar to those in Gears of War Multiplayer (where we look at the outcome of one battle at a time).

Customization:
Players would be able to create a multiplayer-only prothean character and would be able to assign it a class, two weapons (usually), 2 Biotic/Tech powers,  and 2 abilites. Below are my ideas for a few classes, weapons/powers, and abilities.

classes:

Prothean Solider: An class that has the ability to carry an extra Weapon.

Prothean Biotic: A  class that has the ability to have an extra Power

Prothean Engineer: A class that has the ability to have an extra Upgrade

Powers:

Unlike in the main game, Tech and Biotic Powers would not recharge. Powers would be  tied to a "Power Bar" and would give about 3 Power uses until the player had to recharge at some sort of station. Powers could also be charged up for greater power and effect but this will drain the power bar even more.

Examples:

Incinerate: Ignites Opponents and temporarily stops health regeneration

Cryo Blast:heavily slows down enemy movement

Throw: Pick up objects and throw them at enemies

Tech Barrier: Spawns a small shield that can take a few hits before shattering (uses up 2/3 of the power bar)

Fortification: Increased resistance to heavy weapons.

Adrenaline Rush: "Locks" On to a specific oponent to assist with aiming (drains power bar quickly)

Sabotage: Temporarily decreases the opponent's primary weapon accuracy.

Push: sends enemies flying away from you.

Reverse Singularity: Use this power to jump extremely high

Sabotage: Scramble the enemy's radar.

Charge: Charge a short distance for a powerful melee attack. (uses 2/3 of the power bar)

Upgrades:

Upgrades are basically like perks, Some examples

Speed Upgrade: Increase movement/Storm Speed

Biotic Master: Increases the Power Bar to allow one more ability use before having to recharge.

Flashbang Grenade x3: Carry  Flashbang Grenades which blind opponents (can't be used with poison)

Poison Gas Grenade x3: Poison's opponents as long as they are in the cloud.

Scavenger: Pick up thermal clips from dead enemies (will not work on Grenades or Heavy Weapons)

Quick Respawn: Decreases the time limit for having to respawn

Quick Regeneration: decreases the delay before regenerating health.

Clear Focus: Prevents the screen from becoming bloody and red when at low health.

Unknown ID: Name does not appear above character.

Death Trap: Body explodes 3-5 seconds after death.

Game Modes:

A few examples of what I would like to see

Renegade: A basic Free For All Match

Hold the Line: Teams must capture various points and defend them for as long as possible.

Team Deathmatch: The standard type w/ respawns

Squad vs. Squad: A team deathmatch that consists of small 3 on 3 teams in smaller arenas.

Galactic War: Large Scale Team Deathmatch

Hardcore Teamdeath Match: Team Deathmatch w/ no respawns

Capture the Intel: A free for all type mode where players must capture a small data upload device and hold it for as long as possible (until they are killed). The longer the orb is held, the more points the player recieves. The player with the most points at the end wins

Loyalty Mission: Each team has a leader who they must defend. As long as the leader is alive the team can continue respawning, once the leader dies they cannot. Who ever eliminates the other team first wins.

Suicide Mission: Essentially your horde mode of Mass Effect.

Sabotage: One team must plant bombs on certain objective locations. The other must defend these locations.

I'll add more ideas later, tell me what you think and lets discuss.

Note: I think shields in Multiplayer would give players a bit too much health. So I would leave that out.
