Like the theory, but it is a little complicated...

Know what would be awesome, that Reapers succeed here and do it again and again and again....

Then when they go trough time again, something happened. Their entire time-travel system malfunction and they appear in Warhammer 40000 universe in 41'st Millennium.

I would like to see them then trying to consume Human Imperium or Tyranids or Orks or simply fight Chaos Gods...

 Personally, I think the reapoers are a bunch of transcendentalist machines. Think about it: they come around every dozen millenia and try to create reapers for dominant races during the period, and it so happens that these reapers are made out of millions of individuals in the species. This being said, the primary goal of the reapers is to eliminate the whole element of separation from sentient species so that no individual ever feels alone in his or her thoughts by cobining all individuals into one body.

  We see foreshadowing to this in missions like overlord. The Reapers wish to interconnect all sentients so that THEY ARE ALL FORCED TO BE "HAPPY"... similar to the motives of the Party in the book 1984. This is why the Reapers do not simply obliterate abducted colonists, but melts them down into raw genetic paste... this way, the human reaper would have gained viable genetic information to effectively indoctrinate, and eventually assimilate, human minds into one big "super mind" in which all humans would be connected, and no longer separated by ideas, war, religion, etc. 
Indeed, the Reapers are saviors from our differences towards each other, but those differences are what make us sentient... the Reapers only saw what would ensure survival for the greatest number of people... their computerized logic eventually lead them to conclude that the best way to save sentients is to make them all think as one. 
i think the Geth will play a significant role in what happens, as they are basically scaled down reapers. Perhaps Shepard will go on cyber acid trip like in Overlord and fight reapers, or maybe Shepard will find a way to pit the reapers interconections against each other so that in the end we will see the statement "(War) a strange game... the only winning move is not to play".
