Seriously, I have no idea. Green seems to be too happy of a color for the gloom and doom that is the Reaper invasion, but red and black are so overused (even though they look nice). Definitely not white, though; staring at white screens hurts my eyes.

Gray, maybe, for a grungy, industrial flair? Or perhaps some sort of golden color, if you want to go all Prothean? Or, heck, maybe keep the orange if you decide to stick with Cerberus and switch to blue if you choose to turn back to the Alliance.

Green can be a really evil color if well implemented. It can be radioactivity, sickness, jealousy...

Grey would be a bit too neutral or boring for an audience used to flashing lights in spaceships, although personally I've got nothing against it.

Red. It's the awesome color from Christmas. Kicking the crap out of the Reapers is going to feel like Christmas. If the plan is to have Shepard not do that, than make it green, the color of how Christmas feels when you get nothing but clothes. Unless you like clothes as presents, than it would be red again.
