SI is going to 'free' the Quarian, but garnish her wages until her debt is paid, and there would be no protection for the Quarian, under Illium law as the original contract would be null and void. SI is free to impose whatever terms they see fit, or may be cost effective. And there would be no 'governing body' to play watchdog and oversee the fair treatment of the Quarian. Now maybe you implicitly trust corporation in the Mass Effect universe but I have seen enough, on Noveria, and in the news with corporations engaging in warfare to take resources, to lead me to believe that corporations are not the friendly places to work that they seem to be. Ask some of the recent employees of Dantius.
You are missing the fact that she had gotten herself in serious debt, which she takes full responsibility for. If you sign a legitimate loan agreement, you don't get to say 'OMG, slavery!' when the loan is due. You might get to declare bankruptcy, but that usually has at least some ramifications.
The Quarian in question decided to take responsibility for her debts and pay them off. To do so, she entered into a contract with a placement agency, and through them (and Shepard) with SI.
If you pay attention to some of the other in game discussions on indentured servitude, there are limitations on what companies can force. A very simple example would be that they presumably cannot require the person to sign a new longer contract. As for trusting SI specificly, keep in mind they are reluctant to take on the contract due to PR reasons. If they were to misuse the contract and it got out, wouldn't that be as bad or worse PR?
