I don't think that a BioWare writer has yet commented on the Chantry's view on the subject, but I have a feeling that the Chant of Light probably doesn't concern itself with sexuality, leaving the priests and templar to throw up their hands. Just a guess, obviously.
They have. Recall that the fans have harassed, um, interacted with BioWare's developers for five years now and they've given us an impressive amount of information. As Korva said, the Chantry doesn’t see sex or same-sex relations as bad/evil.

You know what the reasoning is:
Morrigan is wild and amoral. Bisexual woman are wild and amoral. Leliana is sweet and religious. Bisexual woman are not sweet or religious. Ergo, Morrigan is the bisexual one.
