I'm pretty sure it throws 1 point into it automatically.
Personally, I prefered the ME1 three power option system for squad powers
FULL - Squad uses all powers themselves
Defensive- Squad only uses defensive powers
Off- You have to micro manage them but they wont be 'tards and cast Barrier or Fortification right before you had intended to lift those husks swarming towards you.

Yes, the game puts one point in the bonus power after the loyalty mission.
LotSB is great because now there is the option to reallocate the points. So, you respec Jacob and just don't spend the one point in Barrier. Problem solved. He doesn't spam the power, but in my exp. he dies more often, too.
May just be me, but I'm happy with him being dead more often if it means I get to choose when he uses powers like I'm supposed to with the setting turned off.

How does Jacob use barrier after LotSB? Is it now viable to let barrier as skill for him?

The same way he did before. If he has it, he uses it regardless of auto squad power setting. The only thing you do with LotSB is removing that point in barrier.
