So I'm having a problem at the moment. If you're playing my module and you attack a commonner/defender/merchant everyone will become hostile. Even npc's in other areas and friendly NPC's. How do I fix this?

Make sure those particular factions are FRIENDLY to the player. Meaning, their faction value is set to 100 via the faction editor, rather than 50.

Their faction value was set to 99. Just modified it to 100.

I think that setting it to 100 will make it so you can't attack them at all. I don't know if that is what you wanted or not.
Also, in the faction editor there is a toggle button that says "Global..something". That makes it so all members of that faction will hate you. If you toggle that off then only the members in the immediate vicinity will hate you.
