It's strongly hinted in ME2 that the Rachni wars were caused by Sovereign/other Reapers "souring the song" of the Rachni (likely meaning indoctrination or some other method of mind control). I've been wondering why the Reapers deemed it necessary to get rid of the Rachni long before starting the next extinction event. Anybody willing to have some fun speculating?
Here's what I think could be possible: The Reapers consider strong biotic potential a desirable trait in the species they assimilate. And although there are some biotic Rachni, we learn in ME1 that they are actually vulnerable to biotics. Filthy bugs, worthless! No decent Reaper would even consider using these for reproduction! They could be anathema to the Reapers for other reasons, too, of course. Such as having entirely organic technology (crude guess, we've never seen a piece of their tech) or sharing the traits that made the Protheans unsuitable for assimilation. So this is mostly about the Rachni being a living insult to Reaper philosophy/ideals/whatever.
Alternatively, the Reapers might be vulnerable to the Rachni. After all, Rachni attacks bypass shields, but I think this is an unlikely reason. The bypassing is probably because the projectiles spit by Rachni soldiers aren't fast enough to trigger kinetic barriers, but the same (hopefully) doesn't apply to Rachni warships. They might have some other quality that makes them dangerous, though, like their "song" interfering with indoctrination. Then again, if everything had gone as usual, it wouldn't have mattered before the might of the Reaper fleets and the Rachni war happenend before Sovereign discovered the change in the keepers.

Maybe the reason why the Reapers wanted to get rid of the Rachni back then rather than wait might have been because the Rachni were on the verge of developing technology that wasn't based on the Mass Relays? The Asari you meet on Illium says that when he ship crashed the Rachni were able to rebuild it rather quickly and had made it better than it was before.
They may have been going down a different path of technology that would make them less volnerable to the Reapers when they eventually showed up.

I don't think the Reapers wanted to get rid of the Rachni, I think they used the Rachni to test the current spacefaring races. To see which one would be viable for "acension". The krogan won out, until the genophage that is.

My guess is Sovereign used the rachni the same way he later used the geth: Slave race to further his plans and crush the Citadel Council. Without the krogan, the dark space relay may have opened up two thousand years sooner.

it doesnt make sense he was sposed to open the dark space relay somewhere in "our time" the rachni war was 1k-2k years before our time i am with what the athere guy said it could be possible to test the spcies of the galaxy for some twisted reason to make reapers or reaper out of them. it doest seem lagical to drive to rachni to war just to wipe them out if they won the war the reapers didnt really gain from it anything.

I find it hard to believe that the Reapers would want to destroy an entire race for no good reason. And having 3 species teaming up against one and eventually winning would only ensure that the single strongest specie was destroyed.

The easiest explanation would be that, as with the Geth, the Rachni wars were a tool used after Sovereign discovered that it could not activate the Citadel relay, implying that the cycle of extinction was intended to begin some two thousand years ago. Given that Asari and Salarian civilization had developed somewhat significantly at the time, this seems fairly reasonable...

So I took a few minutes to find video of the relevant parts of ME1&2
In ME1 the Rachni Queen said: "A tone from space hushed one voice after another, it forced the singers to resonate with its own sour, yellow note." this, of course, is a strong hint at indoctrination.
In ME2 the Asari-delivered Rachni mind recording said: "Shepard. We hide. We borrow. We build. But we know that you seek those who soured the songs of our mothers." This is strong confirmation that the Rachni were under Reaper control during the Rachi Wars.
Also in ME2 Legion tells you: "Nazara [Sovereign] contacted many species over the milennia, seeking allies." One of those many species was no doubt the Rachni. Sovereign had no more reason to want to destroy the Rachni than the Heretic Geth who worship(ed) his kind as gods. I don't know where the OP pulled that from.
