It's actually one of the most concrete bit of character customization the games allow. Sure, as you play through, you get to characterize your Shepard as a jerk or a naive fool, but this actually reveals one of your character's personal beliefs.
And it is never touched on again. Please, fix this. Nothing huge, a line of dialogue would suffice, but give us the ability to expand on this. Thane gets to pray before he heads off to kill stuff. Why can't Shepard?

He/she could pray, look at a holo of earth/family/Love Interest (this actually can happen in ME2)/Squad, check and maintain his/her weapons.........

I agree that Shepard needs more character depth, but I can't see how Shepard's religious beliefs could be incorporated into the game without looking awkward and possibly offending people.
It worked in ME1 because Shepard's opinions about God were expressed in ME1 only after Ashley brought it up and it was fairly limited in scope. That one conversation in ME1 was enough. Expanding further on it would require Bioware to account for an entire range of beliefs or risk having another controversy on their hands.

It doesn't have to be a prayer, just something. Some bit of dialogue, somewhere, that acknowledges this bit of character development, since it is among the only character development Shepard ever gets.

I agree that I thought it was really well handled.
And of course I would want atheist Shepard's views a chance to be expressed too, even though I realize I never hinted at that in my earlier post (whoops!). The point is to make the choice matter, rather than it being another "Shepard VI", which is introduced, then mysteriously absent.

You can act like a dick to them anyway. Acting like a dick to people has been around since the very first line Shepard had in ME1.
This is a choice, it shouldn't cause problems. In ME1, you get to tell Ashley that you don't appreciate her views.
Yet Thane's relegious beliefs are all fine and dandy? Double standard much?

I should add I never selected the lower option in the ME1 conversation with Ashley because I thought Shepard would "act a dick" if I did. I still don't know if he does, but while Ashleys religion does not deserve special consideration, the situation with her speaking about her dead father deserves some empathy. I always choose the middle option.

I beg to differ but that would be taking this further off-topic. I simply hope Shepard behaving like an ass in such a manner to Ashley or Thane for example will come back to haunt him.

I find that if you want to see contraversy, you'll see it. If you go out of your way to find it --- you will.
Who cares if she did speak about some god... so do many other characters in more ways than one, it just simply injects realism into the game. I didn't care for the insinuations in Assassins Creed but I didn't complain about it, it was a fictional story that had a slant to it... if I did not like it. --- then I would have not played it.
All in all --- I think things will be fine. Just keep it real and keep it as a natural act in the story instead of some special interest slam, whether it be for or against belief.
