If you are just looking to lower the terrain and keep the walkmesh "floating" above it, you can just use TerraCoppa. It has a spot to raise/lower everything in the area by whatever amount (up to +/- 30 units at a time). You could just build the area, bake it, then lower the ground with the plug-in. If you do not bake it again after lowering the terrain, the walkmesh will remain above the ground.
At least that's how it looks in the toolset, never went in game to see how it looks there. Also, this would raise/lower the entire area (and/or select things within that area) at once, not make holes/dips in the walkmesh.
