It is ironic that the argument "TIM is bad because he lies to Shepard about the Collector ship" is brought up by the people, who play Shepards TIM has the least reason to trust.

Isn’t it odd that Legion has his own room in the AI core? Or that Thane the assassin has his room in the life support chamber? Or that Zaeed has his room where the surveillance system is?
Isn’t it odd that Garrus mentions nothing about his messed up armor while Shepard has a whole closet of spare parts in various colors?
Isn’t it ironic that TIM doesn’t expect Shepard to betray him?
Isn’t it ironic that Mordin, Jack, Zaeed, Garrus and Tali work for Cerberus?
Isn’t it ironic that even the most Paragon Shepard has a higher overall body count than all his/her team members put together?

The problem with TIM is not because "he betray Shepard in Collector Ship mission", this is only the most wided example used.
Remeber the old saying, the enemy of my enemy is my friend?
That's what TIM are, a necessity.
But his intentions are never clear, nor his goals. Yes, he always spoke about human advancement and not back down in face of alien interests.
There's nothing wrong with that.
But he's never clear about what methods he will use to achive this goals, simply passing the impression that "anything goes and everything is fair game".
You can't trust people like this, because at one point they will turn their back on you.
Usually when you most need the help.
Also there's the whole problem with the concept "human dominance in the galaxy', he's never tired of repeating this.
Studing our world history, everytime a country tried this - everytime - the result was always war.
