Strong and sexy. Plus she avoids many of the stereotypes of female protagonists such as being whiny, timid, and obnoxious. I refused to buy Dino Crisis 3 when I heard she wasn't going to be in it. I heard that game sucked anyways.

2.Samus Aran(Metroid series)
She's SOOOO adorable in Metroid:Other M. The way she had such a big crush on Adam and acted all delicate and feminine whenever danger faced her was just so cute. I wanted to just hug and squeeze her and tell her everything was going to be all right.
A lot of people hated Samus' personality changes in Other M but I think it's fine so long as you don't take the plot too seriously. I found playing as her to be incredibly fun!

3.Kasumi(Dead or Alive series)
Simply put, she is THE reason I have a school girl fetish.

4.Samara(Mass Effect 2)
I really like her, she's like a space Samurai and as a real life Samurai I can note many similarities between her Justicar code and my own code. When you hear her speak you can tell that she has been emotionally hurt by her actions but she is strong enough to put her emotions aside for the greater good.
I can empathize completely knowing that the code always comes before personal feelings
5.Miranda Lawson(Mass Effect 2)
Nothing hotter than a genetically modified superbabe with daddy issues! Plus she has good taste in lingerie!

6.Ivy(Soul Caliber)
It takes a real powerful type of woman to make pain look sexy!

7.Shale(Dragon Age Origins)
Because it always helps to have a portable battering ram in your party.

8.Telana(Star Control II)
She devirginized me long before you kids were scrogging Liara.

9.Aya Brea(Parasite Eve)

Probably the only female protagonist in a JRPG that doesn't fall under the typical JRPG JRPG stereotypes. She's not jailbait(she's 25), she's not whiny(she shows more balls than the male characters in the game in fact), and she's fearlessly independent.
10.Jill Valentine(Resident Evil)
Jill Sandwich, nuff said.
