Hello,
is there a way to do this? As per the title I have Tony K's companion AI hak installed (version 2.2). Let me digress on scenarios that I think demonstrate direct control:
1) In combat: I click on the animal companion, then click on a location. The animal companion moves to that location.
2) In combat: I click on the animal companion, then click on an enemy in combat. The companion moves to and attacks the enemy.
3) In combat: I don't click on a location or enemy. The companion stays still but awaits for further orders.
4) Out of combat: the animal companion obediently follows the party.
Thanks

You can edit the animal companion script to instantly unsummon your companion and replace it with an identical familiar. This will allow you to directly control the companion as well as cast spells with it. The only problem is that you can't cast awaken or nature's avatar on your companion, but you can also edit those scripts to check for familiars as well as animal companions so that they will work.
I'll post more detailed instructions or maybe the files themselves if I am feeling industrious next time I have access to my game (so that I can check my work).

I'd love this feature too so that'd be great.

I've added the files to the scripts section of the vault, and they are pending approval. Look for them there soon!
This will change companion behavior somewhat. Some bugs just cannot be worked around:
If your animal companion dies, your character will take -1 CON until he rests. This seems like a fair penalty to balance out the ability to cast spells with your animal companion, especially since one of the spells companions can now cast is Heal Animal Companion!
Unsummoning your animal companion will no longer grant additional uses of the Animal Companion feat. Treat that critter well! If you don't feel think this is fair, I included instructions for a workaround.

This sounds great lofgreen. Is it fully compatible with TonyK and Kaedrin?

It's compatible with TonyK's, but I don't know about Kaedrin's. My guess would be no, but it shouldn't be too difficult to make it so. I suspect if you use this instead of Kaedrin's, it will break the additional animal companion feats he has implemented, but I do not know for certain.

I just did a quick check and I was correct. You can use my scripts with Kaedrin's, but you will not be able to use the feats Exalted Companion, Silver Fang, or Devoted Tracker.
Making them play nice is not quite so simple as cutting and pasting, but is doable.
