You've run into a bug.
You know you've hit it if you wake up in the jail cell without clothes, while your other companions do have clothes. Easiest way to avoid this is just unequip the PC's equipment before the Architect gets you, then you'll be able to pick it all up in the chest near that qunari merchant.

There's a bug in Awakenings that sometimes causes you to lose your gear. If you're near the end of the mines and still haven't gotten it back, you won't be.
If you've a save before you enter the mines, you can download this to fix it. Otherwise,

The link to the fix above does work but i still bugged on my third character with it.
That i however i fixed by removing any dlc items i had on, including "spellward & Lifegiver" from Origin (if u have either).
If you do not want to install the mod fix above, just remove all your gear and it will spawn in a chest at the end of the level with everything else from your inventory.

If you have any non-official gear, (Or modded DLC gear that normally doesn't get imported into Awakening like the Warden Keep items) it can still cause the bug.

Part of the reason is that the ghouls might not meet certain requirements to wear your gear, especially if some items are restricted to certain people or class/specializations. There was a topic somewhere on here that went into depth on what triggers this bug and how to avoid it. The best solution is to enter the Silverite Mines naked, or wearing gear that you don't mind losing.

@Rizilliant
install tal_storage_chest to have a chest permanently at Camp - leave your gear here
install Anytime WM to use the world map anywhere - saves running back to the entry to Wending Wood
Voilà

yeah...very annoying and, as usual, not patched!!! first run, lost all this brilliant and expensive gear while all my companions found their's ( all potions etc. were present at all times ).......so did a second run leaving all my great stuff in vigil and went in with the loincloth....this time, NO potions at all turned up, which made the dungeon very hard to play as I only found a small number of replacements draughts ( had to do the last drake fight on easy because there was not enough healing or lyrium to be had ).......i'll try the fix just downloaded but like the ancient elven boots in origins, its a slack attitude from the designers not to have patched this.
my game is official dlc'd only!!!

Somewhat necro, but I jump along. I was lucky to read beforehand that Awakening (review) has serious bugs -> Dragon age wiki -> Awakening Bugs -> Silverite mines are horrible -> Fix.
I have Origins, Warden's Keep, The Stone Prisoner, Return to Ostagar and Awakening (1.05) installed and the fix worked fine. Of course I didn't test the mines without it

I used these fix altogether:
- SilveriteFix (lost gear)
- Joining ritual fix (last companion gets joining also)
- Sigrun_Law_Order (Companion quest starter vanishes)
