I already imported my me1 shepand completed me2 multiple times with him, but if i import a final me1 campaign with my me1 shep into me2 and start a new game will my bonus powers still be there from unlocking them with my previous me2 shep?

The increases to power damage, duration, and cool down from passives affect all of your powers. However, the research bonuses only affect the specified abilities, so the biotic cool down research only affects biotics, tech damage research only affects tech skills, etc.
