Why is saving the Collector base bad?

Another potential reason is the fact that the reapers may have the ability to manually control the base from their position in the galaxy - that can be a very bad thing organics.

Debatable, but they are certainly publicly classified as a terrorist organization by the Alliance.

While I agree to an extent. There's tech they want us to have, ie mass relays and there's also tech they *don't* want us to have. The thanix cannon would fall into the latter category. There could very well be other "thanix " technologies on that base.

Umm...wow. Ok here goes.
1) Why is it bad to use technology you did not create? We do it all the time. You just make a statement about something being bad with no support.
2) TIM would destroy other races if it were necessary for humans to survive. Good. I would too. It's called self-preservation and it's natural. Hitler did not slaughter people because it was necessary for survival. He did it because he hated Jews. The comparison is a fallacy.
3) I want your source on it backfiring in ME3. I can answer that question for you. You have no idea because there is no information about the plot of ME3 yet.

If you base an entire society on something someone else has created, that makes you very easily maniupulated by someone who knows the system better than you do. I'm sure there's valuable tech for us to find, like the thanix. But it's stil very dangerous. Example, reapers nudge races to develop mass effect fields, and this will lead to weapons.
Big suprise the reaper shields are immune to dreadnaught fire? I think not. They know what we're using because they wanted us to use it, and thus means it's more easily countered.
This is what i meant about technology they want us to have, legion mentions this and hell sovreign taunts us about it as well. But there's unintended gains that can prove useful. The thanix certainly is part of that. Which is why the base should be kept. Who knows what you can find there. Unfortunatly, the game only allows you to do this on the condition that you hand it over to cerberus. Oh well. Necessary evil and all that.
