I like some of the alternate colors better than the original. Mordin, Thane, Legion. Tali's is fine, too. And I have Jack put on some clothes, even though I don't like the outfit.

Blasphemy...
I only use the one for Jack because it adds a little more decency, plus I had some idea that she'd be just slightly more modest after her loyalty mission, and especially when I romanced her on my Adept. Sort of some player inserted quasi-character development.

The trouble with that idea is that most of the loyalty outfits use darker colours highlighted with gold or a similar colour, which gives them all a more aggressive appearance and distinctly Cerberus flavour. So, while they do represent the change from a group of misfits to a team, the implication is that it's a Cerberus team.

It is indeed. Though I use everyone's loyalty outfits for the simple fact that I've gotten tired of seeing them in their normal armor by that point.

I think I usually have legion, Samara and Garrus in their loyalty outfits.
