I made an exterior level with a beach and some docks extending over the surface of the water mesh. Unfortunately, the automatic pathfinding won't generate pathfinding all the way across the docks. Is there any way to manually edit the pathfinding or alternatively is there a trick to get this to work? I've tried setting the walkable depth to 100, making the water collision height 0, and setting the water mesh invisible.

I had the same problem, it was fixed when i raised the docks' models a little. Perhaps you can try that.

I got it to work. Something was going awry with the water collision. Even though I was extending the walkable depth, it didn't seem to be updating the water collision changes even after I re-generated them. Still not sure what happened. Thanks anyway though.
