Just because The Warden & Co find out what an Eluvian is 2-3 years after Origins, doesn't have to mean that Hawke finds it around the same time.
Hell it would make sense if he finds it sooner, or else the story of Hawke and the Warden would collide.

To my understanding of Which Hunt, Morrigan only just got the Eluvian "up and working" about the same time as the warden was searching for her and she was only sticking about to see if it was truely you. In which case Hawke would find it "broken", as in not working as a portal.

Yes you do meet Flemeth at some point between her sending Morrigan with you and Morrigan sending you to "kill" her and she gives Hawke and Amulet to give to the sed Dalish Clan. But anyhow the Eluvian that the Dalish went into was destroyed and is a different one to which Morrigan "Activates". Plus, DA2 is set in Free Marches and the Eluvian that Morrigan goes through is in Ferelden.

Thats not to say that there aren't more Eluvians hidden out around Thedas though. Maybe there is another in Sundermount or some other Elven ruins?

And there is a big chance there are Eluvians in the Free Marches, especially because there are some acient Elven ruins in Sundermount which is near Kirkwall.
